I saw it was more like Dante saying it's not too late to make things up between them, it's not too late to stop fighting. But Vergil wants to continue and prove to Dante that he is stronger, so he says that it is too late for them to stop the fight.
I think he intended both senses: telling Dante that it's too late to stop the fight and mocking him as well (note his smile when he says "Yes it is"... if that's not a mocking smile...).
Dante was telling Vergil it wasn't too late for them to stop fighting and set things straight. But Vergil wasn't going to stop because he has been dedicated to his goal. There was no turning back. Their brotherly bond was broken.
