Vergil using the Yamato to cut open a portal and crossing into it first originated from DmC, right?
Since I don't recall him doing that in DMC3 and he only started doing it in the main series in DMC5.

Yes. In DMC4 the Yamato became a key to open gates to the underworld, not sure how they made that connection but there you have it (maybe they thought that all of Sparda's sword were keys, just not Sparda or Rebellion), and from there, in DmC, it made portals to where ever.
