So I posted a day ago saying my save was messing up, even though I purchased the 6 Health Upgrades they were missing shortly after going in-game, I also didn't get the achievements for skill upgrading and I'm fairly sure it's because I used a slightly modified orb enhancer I made. I'm not entirely sure yet if this was the problem but for now I'd probably take caution when using any orb/shop mods or trying it yourself. I'd get the achievements and upgrades legit first.
