I don't know... Are there novels for every single game? It doesn't sound like that they can make much of a novel about a guy trapped all alone with demons around him that he slays while he is trying to find an exit.
No...DOOM 3 was supposed to be a Reboot of the series. This is a very official thing. It's a complete remake, following a new storyline only loosely based on the original in the sense that there are demons, UAC, teleporter technology, and the Marine. DOOM 4 will supposedly take place on Earth (I believe) but it's not a sequel to 3, sadly.
I do agree that the game was scary as sh*t...It officially ruined the horror genre for me, as I played DOOM 3 and scared myself so badly that titles like Silent Hill and Dead Space barely give me a scare.
But they do take a few liberties in the novels. Flynn isn't completely alone. He finds a survivor named Arlene Sanders who is another Marine, and in the end they both end up finding eachother and traversing that last few 'levels' together, until the kill the Spider Mastermind, and then the second book is them going to Earth and finding out about the humans retaliation. It isn't exactly the same plot as the original games, but it's definitely entertaining. Look for
DOOM: Knee Deep in the Dead
DOOM: Hell on Earth
DOOM: Infernal Skies (I believe that's the title)
And then there's one more, but I don't remember what it's called.
