Was this ever said in the story of either universe?

That Rebellion was somehow spiritually/mentally connected to Dante and that Yamato is legendary and ancient sword but it is not truly connected to Vergil in any way.(I know their father gave it to them, but it's possibly found/made a sword that gets "attached" to it's user.)

This seems to be true in every iteration of DMC.

Dante can call Rebellion to him in DMC and can materialize on his back in DmC.(And in both universes it changes as he grows in age and/or power.)
But Vergil and Yamato don't do anything like that, sure he handles it with expert levels of skill and can channel magic through it, but that's about it. Besides, apparently creatures like Dante and Vergil can even channel magic through ordinary weapons.

Even in DMC4, Dante had to throw Yamato in such a way that he could catch it, and so did Vergil in the new DMC4:SE trailer.

My idea is that Rebellion was specifically forged to be Dante's. Yamato always belonged to Sparda, but he gave it to Vergil ( giving the impression Vergil is his legit successor).

But that wouldn't explain why the weapon is attached to him in such away.

Maybe it tasted Vergil's blood in the past. Capcom rarely goes deep in juicy( and meaningful) details.

Rebellion really came out of nowhere.

In DMC2, Dante having a variety of swords might be due to Force Edge/Sparda being handed to Trish.

It's made even more confusing in DMC3 when Dante is seen to be wielding Rebellion as his early weapon when the novels stated that in the past, he always wielded the Force Edge.

Through a series of design decision, suddenly that random sword introduced in DMC2 is Dante's trademark weapon.

Well wait a minute. How exactly would Yamato of had such a positive reaction to Nero if it doesn't apparently have one to Vergil?

Maybe it has some connection to his owner blood or power. Yamato probably was never broken before.
Only when Nero claims for himself power, the sword reacts, restoring itself.

That was my point. You're referencing Nero. Yamato belongs/belonged to Vergil. What would make the connection between Nero and Yamato stronger than that of its owner?

Its possible Rebllion sees Dante's good nature, yet because Vergil is more of a sinister character he can never truly earn the full respect of Yamato.

Rebellion was also supposed to become Dante's tail if they had went with those devil triggers from concept art, so maybe it was once literally a part of him.

On the other hand, Yamato could have been family heirloom, a sinister sword forged by some god or something.

It's actually just a mess left after creative decisions without much thinking done for previous canon.
