Secret Mission 2 is located in Mission 4. When you destroy the mechanism thats shooting fireballs it should be right there on the wall where the mechanism was.
Secret mission 2 - This is the easiest of all the secret missions. All you have to do is jump in the air and slam 5 enemies while still in the air. If you touch the ground before you slam them the correct amount of times you will fail the mission, but don't worry this mission should be pretty easy
You can do secret mission 6 during mission 10 and 12, but I recommend doing it during mission 10 while using Nero, because it will be much easier. After you go through the security corridor with all the lasers, look to your right and you will see the scroll.
