That's literally the way the mythos is though. Clark will ALWAYS need Lois because she is his strength to keep on going. A Superman story without Lois is just a half-assed version of the character.

Could they make her more useful then? Make her his anti-kryptonite, his ultimate secret weapon, so whenever an enemy uses kryptonite on Superman, Lois's presence neutralises it. Somehow. I dunno. LOL

There are hundreds of stories where Lois has saved Clark from Kryptonite. The comics have many of them, Reign of Superman animated movie, she helped to defeat Cyborg Superman, in BvS she figured out most of what Lex planned, and in JL she was the reason Clark had returned to his right mind.
